Kinda funny that you mentioned FFVI since that's actually the game that inspired me to make my game in the first place!
Comparing Grey to Terra is really interesting, I had to stop and think about that one.
To give you some background on the game, the whole moral of the story is that discrimination against any person, is wrong.
The main characters in the game are as follows
A closet FA
A confident BBW
A Feedee
A FTM Trans
An insecure SSBBW
A confident BHM/FA
A tall and underweight woman
A dude that's too subtly odd to fit in
A homosexual male
An insecure SSBHM
An FFA
and Grey
The bad guys are call the Royal Order and the seek the perfection of the human race. And anyone who doesn't fit into what they call perfect is persecued, exiled, or killed. The way they do that is just an exaggeration of the bigotry that already exists today.

Here's the flip side though. Making it something that doesn't exist in the real world, means that people can just ignore the morals because that's only for people who are half esper.
Adding in real life senerio will add that realism that some people might be missing.
This happens, this is what people go through, its wrong to treat them as anything less then a fellow human being.

But having Grey not feel human at all and his/her search for what that means, can bring up a lot of questions that most people take for granted or never thought of before.
Answering the question of what does it mean to be human can really re-enforce the whole moral of the game.
