My name is legally changed, and I've had top surgery. I want my gender marker changed. First, I'm just worrying about my driver's license. My top surgeon wrote me a letter, and it was notorized, stating that my marker should reflect my identity. Since its notorized, can I just take it to the DMV? If not, how much would the court order cost?

I had to get a court order.  I did it at the same time as my name change hearing.  This was for Pennsylvania.
I solemnly swear I am up to no good.

Some states, just for the DL, all you need is a letter from your therapist.

once I had my name legally changed, the attorney then dealt with social security. After that, I just went in with a letter from my therapist and they changed my driver's license right then.  I think the laws change dependent on the state. Its much easier to allow an attorney to change things for you.

While you are at it, you may want to go to the regisrar of your state and get your birth certificate changed to the proper gender and name. That way, if you ever to travel out of state, you won't have to go through the hoops to get a passport.

It is easier to change the passport than the birth cert in many states and even impossible to actually change the birth cert in some states. Social security is easy and painless and only takes a few minutes without an attorney. Better to save the money.
