i am ftm but identify as a gay male, with a partner who has proposed, and we are hoping to get married in about two years. after physically changing, will our marriage be nullified?

This depends on where you live but I believe when your gender is changed on legal documentation your marriage will be nullified.

I don't think the law has come close to catching up to sex changes. It doesn't even consider the possibility in most ways. Which sucks in some ways. But... in this case... you'll benefit.

Because once a marriage is legal and recognized by the state, there isn't any mechanism to reverse that based on the changing sex of one of the partners.

The downside is that... the state will officially more or less still consider you the "wife." But it doesn't have the means to re-decide its recognition of your marriage once you've got it made official. Not based on any transition stuff at least.

Depends on where you are.  But if you change to male, and your intended spouse is male, then you can move to Iowa, Mass, VT, or a few other states, but under DOMA NO OTHER STATE is required, or expected to recognize it.  Of course your spouse can sue for divorce in the state you got married in, and win, and THAT would be legal and binding in all states.

so would it be a regular marriage if we get married now - i would just have to be legally considered his "wife"?

If you want to be married, why change the documentation?

Here in the UK we have something called Civil Partnership. Any couple can use it. It conferrs most of the advantages of being married, tax, housing, next of kin relationship and so on.
