As for ppl wondering about the anime's start point vs the mangas start point. From my recollection (granted it has been some time since I read the manga) the manga and anime start at the same point, as in that they have gotten out of grade school and are starting middle school.
The manga starts in fifth grade, the anime starts in seventh (the beginning of middle school). The anime finishes during the middle of a play, at the end of volume 10, but the manga is on volume twelve already; the characters are in high school. Chapter 101 just came out in Japan..
Anyway, I know of an
intersex related manga. I read it twice, it's pretty good the first few chapters but then it switches to being about one character.
I've also read a
shojo manga with a trans protagonist. It's a generic title but adorable in my opinion.
There's a cute Pokemon manga where one of the protagonists is transgendered, but I'd only recommend it for Pokemon fans and its hard to find online.
After School Nightmare is sort of about being intersex.. But it's a psychological mind-screw, like Evangelion.
I know of several manga with transgendered characters actually.. I'd list a Tvtropes page with a good list of characters, but Tvtropes
will ruin your life is notoriously addicting.
